Sort Purpose/Label Image Colors used
1 Secondary structure of protein under study Colors for secondary structure pink, purple: alpha helix (slightly different versions)
White: formless (nothing in particular)
Blue: turns
Yellow: beta strands (parts of beta sheets)
2 Hydrophobicity Hydrophobic/hydrophilic as silver vs. orchid Amino acids with hydrophobic sidechains silver; those with hydrophilic sidechains orchid (think red + blue)
3 Not the current focus Another instance of the studied monomer may be 'grayed out' When second protein is shown, but not the current object of interest, it will be faded or on gray
4 An identical subunit dark green When second monomer of the protein understudy is present, but not the current object of interest, it will be dark green
5 Main/secondary interest main dark and lesser light Often, a primary sidechain and a secondary one will be displayed. Generally, the one of primary interest (mutated position, etc.) will be darker and full-size, while the one of secondary (but still notable!) interest will be lighter and often smaller.
